Stardust Shoes has an interesting method for closing up a stuff hole on a plushie with a "baseball stitch" which ends up looking like the seams on a baseball.

I sew plush toys professionally and always use the ladder stitch to close them up. If you want to repair your stuffed toy to look like new, that is the stitch I would recommend.
