Stardust Shoes has an interesting method for closing up a stuff hole on a plushie with a "baseball stitch" which ends up looking like the seams on a baseball.

Baseball stitch is great, but ladder stitch is invisible

I sew plush toys professionally and always use the ladder stitch to close them up. If you want to repair your stuffed toy to look like new, that is the stitch I would recommend. If you type "ladder stitch" (including the quotation marks) into the search box on flickr, you'll get diagrams and photos of the ladder stitch in action on the very first page, including from the fabric egg tutorial Craft posted about last week.
